Older cat attacking younger cat

Hi, I have 2 male cats, Milo is 2 and Dillon is 1. They have lived together for a year and the first transition (6 mths) wasn't too bad, they would play fight but sleep together. Since Milo was in an RTA and had to live in a cage for a couple of months due to his injuries; in which Dillon hissed at Milo'd return from hospital. Now Milo is free to roam the house but still not allowed outside. Milo really bullies Dillon. He really bites him and pulls chunks of Dillons fur out, and Dillon really yelps but Dillon has become very timid. They have both been neutered. I have used techniques such as stamping foot on floor, holding the back of the neck and using a water spray. I don't know what else to do, please help because I don't want to have to remove one of them. Thank you ;0(
