Yes it is better to remove carpets during the floods because flood causes carpets to get soaked from the water and thus it becomes very difficult to move them as they become very heavy after absorbing the water, also the room becomes filled with bad smell. Now the important part is that you should keep your windows open so that there is a proper way of ventilation.

The sooner you remove the carpet the better. In just a short period of time, mould and mildew will appear. Keeping the carpet just gives them someplace to grow. It will also help to get the basement totally dry. You will probably need a couple of BIG fans and a dehumidifier. If there are windows to open, so much the better.
