Exposed eaves - roofing nails poking through

Hi,

I am in the process of getting a new roof on a garage built in 1935.  There are exposed eaves about 1 foot all around the roof.  My contractor put nails all the way through the decking which are now visable from underneath (no nails were previously visable there).  When I pointed this out as a problem (from my perspective its ugly, prone to rust, now has splintered wood, and will need to be repainted), he said that this was the professional way to install the shingles (asphalt architectural) - nails going all through the decking.  Would there have been a professional way to install the shingles so the nails would not have been sticking through (there were no nails visable previously)?  If you don"t mind additional questions on this topic, what would be the best way to fix this?  Is it legitimate to ask the contractor to fix this?

    There are alot of different ways of finishing exposed eaves. Plain sheathing with nails poking through is not a good one.Usually, the rafter tails would be cut to allow thicker sheathing material there. or a ply of T&G V-groove, overlaid by the roof sheathing.Another way of dealing is to use shorter nails but go to six-nailing that area.
